Duff Goldman has gone to CIA and I don’t really like his work. And a instructor in JWU is one of the 10 top pastry chefs in the nation.
Who has a better Pastry program Culinary Institute of America or Johnson and Wales University?

The best school is a subjective choice. No school is perfect, what matters most to you, the facility, the faculty, reputation, the culture, et cetera, is going to be different. For the money and time committed, you should visit both schools and sit it on a class. Then you can choose the best school for you.

My friend Will is a pastry chef in NYC at an elite level restaurant, and he went to CIA. Don’t judge the whole place based on just Duff Goldman’s work. Likewise, don’t judge JW based on that one instructor.
The other poster suggested you visit both schools. I suggest the same thing. Actually go to both campuses and see which one you think fits you better. Also, speak to people in the industry and see what they think.
CIA does have a better rep than JW. But that doesn’t mean that JW isn’t good, or that JW wouldn’t be a better fit for you, personally, and thus make you more successful once you come out. Visit both.
